  • What is SAW, and what does it do?
  • Stereo-seq Analysis Workflow (SAW) is a bioinformatics pipeline designed to process Stereo-seq data, map sequenced reads to their spatial locations, quantify gene expression, and generate high-resolution spatial gene expression matrices for downstream analysis.
  • What input files does SAW require?
  • SAW takes raw sequencing data (FASTQ files) and corresponding metadata (barcodes, spatial coordinates) to ensure accurate spatial positioning and gene quantification.
  • What format should the FASTQ files be in?
  • SAW supports Q40 FASTQ and Q4 FASTQ file formats.
  • How do I choose the right bin size for analysis?
  • Bin size selection depends on tissue type and resolution needs:
  • -Bin20 (~size of a mammalian cell) for single-cell resolution.
